The following season Newtowne were relegated from the Premier League. Fortunately Liam McCloskey's Reserve team salvaged something for the club as they won the Supplementary Cup for a second time.

The 2001 / 2002 and 2002 / 2003 seasons were spent in Division 1. Despite a strong squad Newtowne were almost relegated in 2003. This misfortune did fall upon the Reserve team.

In 2004 Newtowne won the Division 1 title, losing only twice all season. Off the field on August 11th 2003 the club became the first in the North West to create their own website. Money from the website was used to buy fleece tops and polos for club members .

The 2004/2005 was another successful season for Newtowne. After a great start Newtowne faltered at the end of the season narrowly missing out on the league title. A penalty shootout saw Newtowne lose to eventual winners Lettershandoney in the semi final of the North West Junior Cup. Along the way Newtowne defeated holders Clifton Villa and Bohemians. The Reserves also started well but an injury ravaged first team left them without their key players during the end of the season. The website continues to be a huge success, during the season the site amassed a staggering 700,000 hits.

2005/2006 - A season that started with such promise almost ended in disaster . Heavily tipped as potential Champions Newtowne finished well to avoid the drop . Cup form was equally poor in a season when Newtowne failed to field a regular side. A 4-0 victory over BBOB turned the season round and stopped the inexorable move towards the drop. The Reserves did better but missed out on promotion. The website continued to blossom reaching an incredible 1,000,000 hits in 2005
